Japan is a relatively safe country, so you can camp easily, I think. But there are several things you have to take care of.

Place for tenting

Park

There are hundreds of park in Japan. And most of them have tap and toilet. So it is very good for tenting.
but sometimes park in the city is bad, because people living around park call to the police, "there is strange guy tenting in the park!!" In the case, don't forget to smile, I always do. (^o^)
And pretend to be embarrassed and speak in your home language. f(^_^; They just want to know you are harmful or not. When they understand you are just a bike tourist and not harmful, they will go.

Dry Riverbed

Dry riverbed is also good for tenting. Nobody disturb you. But almost all the river in Japan have dam in their upper stream. Rivers in Japan is very short and steep. So when dam's gate is open and water is discharge, many of the dry riverbed on lower stream sink under the water. I recommend you to ask neighbors it is safe or not and tent in the edge(not in the center) of bank.

Campsite

There are hundreds of campsites in Japan. Campsites cost from 500yen to 1000yen maybe, but safe. Nobody calls to police. f^_^;
(But I don't know good English website for campsite in Japan, sorry. If you know, please tell me.)
You can find campsites if you buy "Touring Mapple"(please see the page of "Map" in my site). In many book shop in Tokyo, you can find the map.

Road Station "Michi no Eki"

I've never tried, but it is said that Road Station "Michi no Eki" is good for tenting. Because there are wide parking area (good for tenting) and have taps and toilets. It is also said, "Start tenting after the Station's shop is closed". The details about Road Station is here.

Fuel for cooking

These types of fuel, you can buy in Japan. But shops are not so many, I think. You can find shops in the city. If you can bring from your home, it is better. But I wonder if you can bring, because in the case of domestic airlines they prohibit to carry them because of bursting. I will check more about this information.
